Dealing with over-plotting may not be difficult using ggplot2, ggvis and plotly, but it's not a bed of roses. Each method can be associated with downsides. A clear downside of reducing points is that more the sizes are reduced, less the shapes are recognizable; thus, very difficult to work out this aesthetic. On the other hand if there is too much over-plotting shapes become unrecognizable no matter the size.
